Some may need to be removed/replaced because they'll be removed from the portage tree, some will need to be re-emerged since the version you have installed is now masked, etc. It only means that some packages that you already have installed are now masked, and is a warning/reminder for you to take action regarding them. Why do you think that? That would mean portage tree is broken, which is not the case.
